I've recently stumbled across this solution. On the problem machine go to the Lotus Notes "Data" directory. In the Data folder, go into the following folders: workspace/.metadata/.plugins
Delete the "com.ibm.collaboration.realtime.login" folder. This folder is associated with the Sametime login and it's something to do with the automatic login of sametime which is causing the problem. The "com.ibm.collaboration.realtime.login" folder will automatically recreate itself the next time you load Lotus Notes.
